In Gatchaman Fighter, the Gatchaman base was actually named "Gatchaman Base." Unlike Crescent Coral Reef or G-Town, it was not an undersea base. Instead, it was a non-moving structure built inside a hollowed out cliffside. The side of the cliff opened to allow the G-Mecha to launch from it, but was otherwise left closed to help keep the location of Gatchaman Base a secret.
In Gatchaman Fighter #41, Gallactor finally managed to discover where Gatchaman Base was, and launched an attack on it that destroyed the base. The same attack also allowed Egobossler to capture Director Nambu, leading to his death in episode #42.
By the way, as far as anything we ever saw on screen goes, G-Town is still intact. It was not destroyed in Gatchaman II, and it is ignored in Gatchaman Fighter. Why the Science Ninja Team doesn't return there after Gatchaman Base is destroyed is never said.

At that point in the series, Gallactor didn't have bases so much as territory. Gallactor may have had some strongholds that they established in their occupied regions, but quite often they simply made use of the existing structures, be it a remote village (#3), or a castle (#4). The easiest way to think of this is to look at Gallactor's invasion of Irope as being like Nazi Germany's invasion of Europe. Honestly, the European Theater of WWII is pretty much the framework Tatsunoko used for the war that took place during the first 15 episodes of Gatchaman Fighter.
After Gallactor was forced to flee from Satanforhen to Gallatown, they still didn't create many bases. Instead, they simply used a network of underground railroads to move from Gallatown to locations around the world they wished to attack.
Egobossler did not flee like Katse or Gel Sadra did, leaving their men to die while they escaped. Egobossler actually cared about the well being of his troops. While he was certainly willing to make a hasty exit when things went sour, he often (Though not always) did so with many of his troops.
Also, there were a number of times when Egobossler himself was not directly involved in the operations. In these instances, Mekandor or Kempeler led the troops.
